Ok, first let me say that I don't know that the Netonix switch is the problem, I am simply searching for help.
I have a 200M circuit feeding my network. However we have something on our network holding us at 100M. nothing in any of our configs on switches, microwave hops or AirFiber hops should be doing this, but our provider is reporting pause frames. Ideas on where to look?

umm no, not with that vague description, sorry.
You need to do some testing.
Start at the front of your network doing speed tests and work your way out.
However if you have one BIG FLAT network and not a routed network you going to need to turn Flow control off.
Flow control works great if there are no FLow Control bugs in the firmware of the radios like the one UBNT has been battling with the airFIBER line and possibly the airMAX AC line and you are not trying to push Pause Frames back multiple hops as you have a FLAT NETWORK.
If you have a FLAT NETWORK you would be better to turn FLow Control off.
With me I have a router at every tower and backhaul radios are not affected by Pause Frames generated by AP's at towers.
