I have turned on flow control on the AF5X running V3.2beta5, but the ws-12-250AC running 1.3.8 does not indicate that flow control is set. Is there something obvious I am missing? Receive has lots of Pause Frames, transmit has zero.

So if you see Received pause requests on on the interface then that means the AF5X has asked the switch to pause that many times so the AFX is at least "generating" pause requests.
As far as you say it does not indicate that Flow control is active on the Status Tab then that would indicate that the AF5X has not negotiated "Full" Flow control.
You see there are several options with Flow control.
Obey Pause requests sent to the interface by the other device connected to it
Generate Pause requests and send to the connected interface when buffers are full
Obey and Generate Pause requests
UBNT has been having problems getting Flow Control working properly on some devices.
Since we are using a "switch core" which means we did not write the code that actually handles the interface and things like Flow Control, that is all handled in the core. All we do is configure the core and poll the core for stats.
Since we use an Enterprise/Entry Level Carrier grade switch core that is a mature product our flow control is correct. Now we could have allowed more granular configuration of Flow Control as explained above but we just opted for ON or OFF (Obey and Generate) which is the most common way you would want to use it.
