I am getting errors like this on all of my Netonix switches (1.4.9 and 1.5.2)
STP: MSTI0: New root on port 3, root path cost is 80000
Someone told me it is because of the Ubiquiti switches are running MSTP instead of RSTP. Is this an incompatibility I need to be concerned with?

Well, first of all 1.4.9 and 1.5.2 are rather outdated. 1.5.5rc3 is presently the latest.
Second, at first glance, that isn't necessarily a bug. It's just an indication that on port 3 of that switch has been determined to be the root port with a cost of 80000. Can you give us more details as to why you suspect this is an error?

RSTP and MSTP are compatible but MSTP is by instances (VLANs group) while RSTP is by ports. RSTP will only be able to detect MSTP CIST BDU.
Also MSTI0 seem to be MSTP related. I'm think vitesse RSTP option is MSTP limited to CIST only.
