I agree that it does take some getting used to.
But MSTP is a complicated network concept to try to visualize in a GUI, while at the same time trying to avoid violating some other vendor's copyright.
WS is really packing a lot of info in that one STP tab, making it BOTH a configuration and status display.
One thing I found handy was that once MSTP is working, you can use your cursor click to pull the "Instances" selection box down ... But without even clicking one, it will display the instance your cursor is hovering over, so you can quickly check all of them. :)
As far as MSTP "running", so far I have not caught it making a mistake in discarding or forwarding or recovering. . For me all the reports have been of the configuration not taking.

Re: MSTP Not Working
If it helps, I posted a very "sanitized" VLAN / MSTP configuration, as minimal above factory defaults as I could make it:

For what it's worth, you might find that useful as a starting basis for recreating your bug without other config complications?

Hi Matt,
Like asked on Facebook, how are port 3 and 5 linked together. Directly via RJ45 or there a device between those ?

Directly via RJ45 to transit the data from one vlan to another.
